I'm putting a topper on my '06 and want to know if I will have to remove the tailgate spoiler?

yes you will have to remove the spoiler. unless you do the new 06-08 ARE fiberglass topper that is specially for the spoilers.
as for the bedliner. depends on if the tailgate piece is an over the rail type, or not. either way, you will most likely need to cut it down, or leave it off.
